Remember when you pressed a certain button to remove the shiels on the plasma buffers? Next to this very button Adam carefully placed a little surprise on a boring monitor; revealing the Portal wasn't shut down in time and powerful aliens slugs is now on the other side.
[edit: A sensible image size is heartily recommended.]

I mean, with some smoke and mirrors, it looked like they've passed onto the other side, what Minerva tried to avoid. I'll just uhm attack the .vmf file and find some more information!

Well, it wouldn't have been hard to turn back on so they could go through. I mean, all we did was unplug it. We didn't actually break anything of value until we started messing with the plasma buffers. So it's possible then that they got to the other side. We do know they were already there though, as we saw dropships emerging from the portal as it opened. But if the Advisors got there... I'm guessing this will be explored further in OoT.
Speaking of which, that would fit as a concept. We can't do anything to stop them from using the portal world because they're already there, and all we can do is stop them from making it worse - we're out of time, quite literally. Or we could try the time travel thing, and zap ourselves back in time to stop them from ever discovering the portal and where it led in the first place. So much speculation, so little information.

How exactly do you kill a combine advisor? Enquiring minds want to know.

Unplugging them and bullets. But doing so is pretty darn dangerous.

It's also helpful if you have a robotic, gorilla-shaped dog made out of scrapmetal ... though that's bordering on spoiler territory. ;)

I guess you'd have to use some pretty heavy weaponry in order to kill an advisor. They don't have complete physical protection and are visibly injured by explosions. However, the question is whether or not you would be able to stop it before it telekinetically murders you... Sneak up on it with a tactical nuke? :S
